Transmission will throw a code when it is a fluid problem (as in, low pressure) because the torque converter won't operate properly. If yours works in one gear and not in the others then it may be the gear selector or selector wiring. It's not a mechanical connection even if it feels like one.
Fuel injection systems don't pump fuel while you press the accelerator unless the motor is running, so there's no need to "pump it" like an old carburetor. In fact it may make things worse.
