Here's what I've determined: the transmission sits high in the "doghouse" and is very close to the console. It builds a lot of heat while driving, which is trapped under the "doghouse," and this heat build-up transfers into the shifter linkages, etc., which makes the shifter rod get hot. There's very little space between the top of the transmission and the hole cut in the "doghouse" for the shift linkages, so there's really nowhere for the heat to dissipate except up through the cabin, which gets trapped under the console. Ever notice that your cubby box gets really warm inside after a drive? That's why. It's not hot enough to burn you, but I wouldn't recommend touching a hot shift rod just for the fun of it. So in conclusion, don't worry about it.
