bought some used running boards a few weeks back and I am finally getting around to installing them.

On each running board there is a triagle bracket in the front and in the back. On each bracket there is a hole for a bolt that faces up(toward the sky) and one that faces toward the front and the back of the truck.

There is small but good picture of the running board here

If you look at the left running board in the picture the hole that faces up is to the left of the hole that faces toward the front and back of the truck.

The hole that faces up appears to line up with a bolt that on the truck body. Which makes sense as the seller did not give me a bolt for that hole.

However the hole that faces front/back does not seem to line up with any hole on the truck. Do I need to drill that hole?

Yes. You have to drill into the body mount brackets/outriggers.
