D1 Stock Subwoofer Replacement Options

Okay, so I've researched and read plenty of the old and now years old threads about replacing the crap stock woofers. I hope to come up with some better answers. In my last truck I had two 12" subs, yes while in high school. But now, I have a better ear for quality sound and don't need king kong riding in my trunk.. I don't have an aftermarket head unit, mainly because of all the wiring woes and feedback issues, so for now I would like to keep the stock unit.

I have some audio knowledge, but not extensive. As so, I have some questions:

-Should I run DVC, 2-way, 3-way? Or should I try to fit an actual subwoofer?
-Crutchfield says they are 6-3/4. I physically measured them at 6-1/2. Which is correct?
-I know some about actual speakers, but suffer in the wiring knowledge. There is a small amp screwed into the back/magnets of the speakers. Should I ditch this and run a small amp?
-I'm pretty sure there are more than just a pos and neg wire coming from the stereo. If I ditch the stock amp, how would I wire/splice the new amp/speakers?
-Would I need to get shallow mount speakers or not?

I used subs from Parts Express too. Had to trim one of the magnet covers to fit and remounted the power amplifier but I am amazed at how good it sounds. Both of the magnets on the original subs had broken loose and were holding the voice coils from moving. Evidently the PO had pulled some g's to accomplish that.
