I recently had the 40,000km service on my 04 Disco, and I've now had the M & S lights flashing about 6-7 times. I know it is a gearbox fault, and after I turn the engine off, then back on again, it goes away. I'm going to take it to the dealer next week, but does anyone have an idea what the problem might be?

Is there an SES light on as well? Some have had this happen due to weakening batteries. Check the bat with a voltmeter at cold (no power to truck) and hold it on there while someone cranks the engine to see what the cranking volts/amps are.

I don't think it is battery related as my twin battery setup is pretty new, and it would be rare for both bateries not to be working. The flashing M & S appears occasionally after I shift from drive to reverse (and/or back again) when stationary, and it has happened just after starting the car, and after I have been driving for some time. I can only assume that there is a problem with the gear selector not putting the car in gear properly, and it triggers an alert.

Have you checked the battery yet? When my battery was not holding a full charge, the lights were flashing on and off. I would start there. That very well might resolve this issue! Good Luck!

On my dads boad he had one battery go south which caused to other 9 to die as well... I dont know if it is the same on the rovers but you might want to check for shits and giggles. Its not some thing thats hard to do and if it saves you money spent in the shop cool if not you were going to spend it anyway...

OK...I'll crack out the volt meter tomorrow and investigate further.
Tonight as I was leaving work I noticed the battery light on the dash go out as soon as the engine started, but as soon as I put the gearstick into reverse, there was a louder than usual clunk and the M & S lights started flashing. I turned the engine off, then back on, and shifted into reverse again, and this time no problem.

OK...checked the main, cranking battery. 12.55volts with the engine off, and 14.6volts with the engine running. My vehicle is diesel, but this seems like it should be OK.
I'm taking my vehicle down to the dealer tomorrow, but they seem to think that there is a gearbox sensor that commonly fails as it is positioned directly below the air conditioning drain hose, and it fills up with water. They are planning on replacing the sensor and re-routing the airconditioning drain hose so it can't happen again.

I guess I'll find out tomorrow.
 
There are twp common failures that can cause this issue.

The first is to replace the transmission selector switch and the wiring harness. Secondly, the mode switch can become fouled. Lastly, but more rare is the battery issue which it appears you have successfully ruled out.

I had to deal with this on one very painful occasion while at the dealership. The techs didn't seem to be able to get it right and guess who caught hell for it? It wasn't the techs but the service advisor.

I'm having this same problem with my D2 and it has been on going for over a year. The dealer has replaced both the battery and the transmission sensor switch. Neither one has fixed the problem. They now want to replace the ECU? Anyone think that could be causing it?

Well, just got my truck back from the dealer. It was the transmission selector switch that had crapped out. It has been replaced and now all is good. In the end the problem became repeatable by quickly shifting from Drive to Reverse. As the selector switch was malfunctioning it couldn't cope with the quick shift and would then go into a 'limp home' mode.
The mechanic at the dealer also pointed out a known problem with the D2 where the air con drain hose drips onto a transmission sensor that can cause the M&S lights to flash - although this wasn't the case for me.

Anyway, for now I'm happily back on the road.
