Have you identified the wires at the ECM? I would be tempted to just run a whole new pair of wires.
I just replaced my CkPS last week and I noticed that the clip on the harness had come off. I may be right there with you if my connection wiggles loose.
I would follow the RAVE, my HGs didn't even come with instructions. I think as long as you are tightening the bolts in a pattern which will evenly distribute the torque you should be fine.

Haha I was just in your shoes. I too had to swap to impact socket for the HG bolts. I also cracked like 3 10mm sockets during my job.
It felt like all of these little things kept adding up, but I got into a bet with my wife and still came out on top compared to sending it to a shop.

If you're going to remove the valve covers, I believe you have to remove the heater return pipe from the lower manifold. There is an oring on that you would want to replace as well.
This is a new one for me. After getting everything put back together after a HG job and then a misfire adventure everything is running smooth. I put my iCarSoft scanner on to verify everything was ok and found a DTC listed. It's also not showing any warning lights on the dash.
